FAI is managed by the Board of Directors representing various interests of constituent member units. Presently, the Board comprises 32 Directors who are mostly the Chief Executives of various member companies. The Chairman and the Co-Chairman are elected periodically. The Director General of the FAI is the full time Chief Executive of the Association and administers the Association within the policy guidelines laid down by the Board.

The activities of FAI are carried out through various functional divisions/departments, namely Secretarial; Technical; Environment & Safety; Marketing; Statistics; Information and Communication; Economics; Agricultural Sciences; Documentation; Accounts; Administration; and Publications & Public Relations.

The FAI has four Regional offices located in Mumbai, Chennai, Kolkata and Delhi. The Regional Offices focus primarily on local issues and have continuous interface with the fertiliser manufacturers operating in their respective regions, the state governments and other local authorities. The total staff strength of FAI is 40. The activities are financed by annual subscription from Members (for Active Members subscription is related to tonnage of nutrients sold subject to a ceiling).

For carrying out its activities, the Association is assisted by Advisory Committees in different disciplines, viz., (i) Technical, (ii) Environment, (iii) Marketing, (iv) Policy, Finance & Taxation, (v) Agricultural Sciences, (vi) SSP and (vii) Information and Communication.

Each Advisory Committee comprises 20-25 senior experts/heads of respective disciplines from member organizations and academic institutions. Each Advisory Committee is normally headed by a member of the FAI Board to provide proper linkage and ensure consistency in approach to various issues. This helps in formulation of suitable strategies to deal with various problems.

Adhoc/ small committees or Expert Groups are also constituted from time to time, for tackling specific problems/ issues.
